Hector is afraid that Lyle will stay at the store forever, so he begins working on a show for the new little crocodile. When Hector leaves for the road and a different show, he tells Tony to take good care of Lyle, but then he never comes back. When Hector doesn't return, it's because he's been kidnapped by the world's most dangerous gangsters, the Muggers, led by their very taunting Mr. Mugger (Richard Jenkins). The rest of the family soon finds out, and Hector's wife, Lucy, comes to the rescue.
At the zoo, things don't go well at first. Lyle is terrified of the other crocs, and the Muggers are especially mean to him. But as the couple of weeks pass, Lyle comes to appreciate his new life, and he even befriends a young croc named Pudsy (Antonio Banderas), an ageless, well-traveled, and wise croc who knows the secrets of the crocodile. Mr. Mugger has a secret, too: He loves Lucy, and one of his henchmen is always standing guard, so he can secretly sneak her away and marry her.
The parents help their hatchlings out of the nest -- one at a time, of course -- and the child successfully walks to the ocean. At that point, Lyle is supposed to be terrified of the big world, but he's actually excited to experience the world and his new life, which he displays by dancing, singing, feeding off fish, and swimming. In fact, Lyle is so comfortable that he stays behind in the nest while the others are out. Lyle's father, however, worries that Lyle will only be safe in the nest, and he sends him to live with his father, Hector, and Hector's long-suffering assistant in the crocodile-pet store, a cross-eyed croc named Tony.
